The Food my Duplicants cook will only ever be as clean as the ingredients used to make it. Storing food in sterile or Refrigerated environments will keep food free of Germs, while carefully placed hygiene stations like Wash Basin or Shower will prevent the cooks from infecting the food by handling it. Dangerously contaminated food can be sent to compost by (ClickType/clicking) the Compost button on the selected item.
